The Jewish Agency for Israel was establish in 1929 as The Jewish Agency for Israel-land in order to coordinate the various Zionist and Jewish organizations, but in time it become to be the executive body of the World Zionist Federation and later become to be the de-facto government of the Jewish population in Palestine-Israel-land.
As Israel became independent in 1948, it removed this role to the government of Israel and now it deals with new-immigrants, education and settling.
Its flag is white with its logo and below it its name in Hebrew and English. Logo can be seen at <www.jafi.org.il>.

From what we can see at the bottom of https://www.jewishagency.org/board-of-governors/, the Jewish Agency is a sub-agency of the WZO. https://www.britannica.com/topic/Jewish-Agency mentions this fact, along with a book published by the US Library of Congress.
At the same time it's also more than just a sub-agency. With the reconstitution of 1971 the JA got a more international and partly independent character, its Board of Governors has been made up since also of non-Zionist and non-Israeli representatives. This gives the JA a mixed form of its own nature.
The JA has had a logo and flag change from what we can see at https://www.jewishagency.org/ulpan-etzion/. It just seems like a color change, when it happened we have no idea. The pictures on this page show also a graphical change between 2007 and 2021, the logo has been simplified slightly.
