Both vertical and horizontal versions are legally correct, but we can confirm (by M. Schmöger's and my own observations) that the vertical variants are the ones in actual use.

The coat of arms was approved on 3 April 1957 and confirmed 18 August 1972. The dexter half displays the arms of Bavaria, mainly as the county is made up of several old territories (Ämter) in the Kingdom of Bavaria. The sinister half simply shows the colours of the city of München. The bend wavy is representing the Isar river.

The county Munich (Kreis München) comprises 29 municipalities around the city of Munich - not including the city itself which has county rights on its own.
Even in the cases where the arms are not specially mentioned I would guess that they are often used.
