There is a video game sequel to the movie: Treasure Planet: Battle at Procyon.

In this film, there is a flag that is used several times most notably on the 'ship' RLS Legacy and in Jim Hawkings room. They 'sail' with this flag from the planet 'Montressor's' spaceport, so I assume it's theirs. Images of it can be seen here and here.

Doing a little bit of research, and perusing
a book from the local library on conceptual art for Disney animated
movies, I gained a clearer idea of what the Montressor ensign from the
movie is supposed to look like. The ensign, flown
from the ship RLS Legacy, is never clearly seen in its entirety in
the movie. However, based on what can be seen, as well as conceptual
artwork for the movie and graphics from the video game sequel to the
movie, Treasure Planet: Battle at Procyon, I managed to gif what I
think is likely what the ensign looks like.

In the ... movie,
the crew rebels and hoists a jolly roger, but apparently, in keeping with
the pirates-in-space theme, this famous flag has been redesigned. Now the
skull is no longer human, presenting three menacing eyeballs, not to mention
two enormous fangs. The two crossed bones have also been replaced by two
hollow ellipses, probably representing either planetary or atomic orbits.

There are more flags on the film, but the jolly roger is the only one clearly visible. One of those flags seems like a redesigned Union Jack.
