The flag of the University of Stockholm (Stockholms Universitet) is dark
blue with the logo in white. I attach an image of the logo, which however have
not the same proportions as the flag usually have. This logo was created by
Karl-Erik Forsberg when the College of Stockholm (Stockholms Högskola) was
made a University in 1960. The torch is a symbol for enlightenment, while the
three crowns show that it is a state-owned university; over the torch is a
laurel twig. The logo was approved by the state heraldist and was registered
as a trademark in 1983. The colour of the university is blue.

The University of Upsala (Uppsala Universitet) uses a flag which is a
banner of arms. The arms are blazoned: "I rött fält en
(It is a red shield
with a golden sun upon which is a golden earthglobe with red longitudes and
latitudes; I wouldn't know how to blazon that in English.) On the shield is a
royal crown (the university is state-owned) and around it is an open wreath of
laurel and oak, and there may be a red band with the text GRATIAE VERITAS
NATURAE in gold under the shield). These arms was proposed by the state
heraldist, drawn by the artist Ingrid Lamby. It was adopted by the principal
(rector magnificus) in 1990 and inaugurated in the spring of 1991. I'll see if
I can fix a picture of either arms or flag. The arms are based on the seal of
the University, created in 1599 by Johannes Bureus. This seal has long been
used as the logotype of the University, and was registered as a trademark in
1992.

In Malmo in Sweden there is a college with maritime connection called World Maritime University and with some kind of connection with the UN. Flags used at the campus could be seen in 11 November 2004 issue of the Swedish edition of the newspaper Metro.
The college's homepage can be found here: http://www.wmu.se/

The emblem of the school is a foul anchor upon which is placed a screw, between UN-like laurel leaves. These last are quite logical as "WMU was established in 1983 by the International Maritime Organization, a United Nations specialised agency".
The emblem is shown here.
Links to photos showing the flag bearing the emblem in white on UN blue - the blades of the screw seem to be blue with white holding lines (second picture: square version):
