Overview

Panama City seems to have a flag as seen behind the mayor at <www.municipio.gob.pa>. The flag is white and charged with the municipal Coat of Arms with the inscription "MUNICIPIO DE PANAMA" above the Coat of Arms.
The Municipal Coat of Arms anf info in Spanish at <www.municipio.gob.pa/escudo.shtml>.

The flag of Panamá (full name Nuestra Senora de la Asunción de Panamá, Our Lady of the Ascension of Panama) is seen here. (Source: http://municipio.gob.pa/?p=411). The flag is the Coat of Arms with and inscription above reading MUNICIPIO DE PANAMÁ in black capital letters, and below it seems to have the motto LA MUY NOBLE Y LEAL CIUDAD (the very noble and loyal city) also in black capital letters (according to the official explanation of the CoA, found here.
There seems to be also a gonfalon, as seen here. (Source: http://www.laestrella.com.pa/online/noticias/2012/03/26/alcaldia-de-panama-decidira-sobre-problemas-en-calle-uruguay.asp).
And also the Concejo Municipal (City Council) has its own gonfalon as well, as seen here. (Source: http://www.laestrella.com.pa/online/noticias/2011/09/06/alianza-prd-panamenismo-en-el-consejo-municipal-de-panama.asp)

Flag Variants

I was in Panamá last week, and got the chance to go to the Casco Viejo (Old Quarter) which is the historic district of Panama City.

There, outside the Palacio Municipal one can see the flag of the city, which features the coat of arms but without any inscription (maybe it's possible that both flags, the one with the inscription and the one without it, are official flags).
For additional information go to: http://www.cascoantiguo.gob.pa/ (dead link), accessed through here and http://cascoviejo.com/

Historical Coat of Arms

Here is a historical Coat of Arms, the first one Panama City had had. The City was refounded again on August 19, 1519 by Pedro Arias de Dávila (known as Pedrarias Dávila) and by Real Cédula issued on December 7, 1519 (other sources claim September 15, 1521), the Spanish King Carlos V granted this city its arms, with the motto "In nómine meo foveat me" (Help me on my own behalf, or help me for my own sake).
